Link uses his bottles to store life-restoring potions and other such important items. Despite the great variety of items which can be stored in bottles, Link cannot carry more than four bottles.
BOTTLES
Link can obtain three bottles when he is young, and the final one when he is an adult.

Send Talon back to Lon Lon Ranch; he's now in the ranchers' house with a flock of chooks. For 10 Rupees he'll let you play a Super-Cucco Finding Game, where you must find three special chooks in 30 seconds. Succeed and he'll give you a Bottle full of Milk. The first time I played this game, by some fluke I found all three chooks without picking up a wrong one or cheating! You'd better believe it!!
Since there's no way to tell the difference between the two types of Cucco, the way to cheat at this game is: before agreeing to the game, herd all the regular chooks between the table and the stairs. When the game starts, the special chooks will be tossed into an empty room! -
Head for Kakariko Village. Near the entrance to the Graveyard, Dampé's sister has lost all of the chooks. If you can find all seven of them and return them to the corral, she'll give you an empty bottle. The chooks are located:

There's a create near the entrance to Kakariko Inn - you can lock onto it with Z-Targeting. Use a Rolling Attack or a Bomb to free the chook

Next to the entrance of the House of Skulltula, but there's an unclimbable fence in the way. To reach it, grab one of the existing chooks in your hand and jump towards the trapped chook. Instead of jumping straight there, you'll float down gradually onto the ledge. From here, just throw both chooks to an easily-accessable area.

Getting this chook uses the same technique as above. Grab a chook and run towards the entrance to the Windmill; you can now jump and float towards the Potion Lab. Once you're within the fenced-in area, you'll find it near the entrance to a hidden grotto.

After getting the last chook, don't jump back into the main area of the Village. Instead, climb up the ladder leading to the flat where the Windmill stands. You'll find the last chook here.

Getting this Bottle requires the Silver Scale. Head for Lake Hylia, and look around near the warp to Zora's Domain. There'll be an object at the bottom that you can Z-Target; dive down and retrieve it. It already contains a letter.
The bottle Adult Link finds requires some bottles, Epona, the Bow and plenty of skill at hitting a moving target. You must ride around Hyrule Field, defeating the 10 Big Poes and selling them to the owner of the Ghost Shop. The Big Poes are located:-
Ride along the path from Hyrule Town to Lon Lon Ranch.

See that tree right next to the entrance to Lon Lon Ranch? Ride between that and the ranch to make Poe appear.

East of Lon Lon Ranch is a stone wall. At the corner of this wall is a Big Poe.

Not far from this corner is a silver boulder near a path intersection, and a fence with a gap near it. Ride north through the gap and to the right of the boulder.

South of the entrance to the Lost Woods is a series of pine trees. There's a boulder there covering a hidden grotto; ride around near here to flush out Poe

In the same location as above, but slightly west is a lone tree with a white trunk. Ride near here to find him.

Near the slope you go up to access Gerudo Valley there is a three-way intersection. That's where Poe appears; the easiest way to catch him is to ride north from Lake Hylia.

Just north of the above Poe is a lone tree with a white trunk; ride past it to flush him out.

East of the entrance to Kakariko Village is a cliff hanging over the river. Ride past the support which holds up the cliff on the side of the river closest to Kakariko Village. Its best to catch this one if you ride in the direction of Hyrule Town to flush him out.

West of the remains of Hyrule Town is a stream. On one side of this stream is a lone tree. Ride through the bushes near the base of this tree to reveal Big Poe.
BOTTLE ITEMS
You can put the following items into bottles:
Lon Lon Milk: A single bottle has two drinks of this stuff, and each drink restores five hearts. Milk is a cheap and efficient way of restoring life, but only when you have a small Life Meter. You gain Milk by playing the Chook Game at Lon Lon Ranch, paying Talon 30 Rupees, or by playing Epona's Song to cattle.
Fairy: Capture or buy these guys and use them to restore your Life Meter to full strength. If your Life Meter runs out when you have a fairy in a bottle, the fairy will work its magic then and there, and your life lost won't be recorded on your file. Cool, eh?
Green Potion: Purchase this from the Potion Shop (best buy at 30 Rupees) or from certain Business Scrubs. Though it has only a single dose, it completely restores the Magic Meter.
Red Potion: Again, this can be purchased from the shops or from certain Business Scrubs. The Potion Shop has them for the cheapest price of 30 Rupees. Use it to completely restore your Life Meter, but it only has a single dose.
Blue Potion: Adult Link can only buy this potion after you get a fresh Odd Mushroom to the Potion Lab in Kakariko Village. It can only be purchased from the Lab for 100 Rupees and is only a single dose, but it completely restores both Life and Magic Meters. It's a good idea to have a few of these when attempting to overthrow the Great King of Evil.
Blue Fire: Exactly where this substance comes from is not known, but you can purchase it from the Potion Shop for 300 Rupees. You can also capture it from the Blue Torches at the Ice Cavern or Inside Ganon's Castle. Use Blue Fire to melt the equally-mysterious Red Ice, or sell it for 150 Rupees.
Fish: Sell these to merchants for 100 Rupees, or give them as an offering to the Guardian Spirit of the Zoras.
Bugs: Tip the bugs over soft soil to become quite happy indeed, or sell them for 50 Rupees.
Poe: Drinkable ghosts, but their exact effects I'm not too sure on. Sometimes they restore a single heart, other times they do nothing, and other times they drain a heart! Still, Adult Link can sell them at the Ghost Shop for 10 Rupees.
Big Poe: Find these in Hyrule Field while on horseback, then sell them at the Ghost Shop for 50 Rupees. Collect all 10 to gain another bottle!
Letter: This letter from Princess Ruto has limited use; show it to King Zora to gain access to Zora's Fountain.
24 BOTTLES!
There is a glitch in the game which can enable you to have upto 24 Bottles. For this glitch to work, you need Items available on the Select Item Subscreen and an empty Bottle. Ready for the instructions?

Get to a place where you can catch a Fairy, Fish, Bugs or Blue Fire into the Bottle.

Hit C to catch the item.

After catching the item in the bottle, but before the text message comes up, press Start.

Set an item to the C button the Bottle was set to. For example: if the Bottle was set to C<, set Deku Nuts to C<.

Unpause the game.
Whatever item you set to the C Button is now lost, but you have another Bottle! Here's a bit of miscellaneous (but important) info on the glitch.-
Get ammo for the lost item to recover that item, but lose the extra bottle.

If the item you lost doesn't have ammo, it's gone. Reset the game without saving to recover your lost item.

You can save your extra Bottle.

If you set the extra Bottle to an item which can only be used by Link at a certain age, like the Slingshot or Bow, the Bottle is still subjected to the age restrictions.

Fairies caught in extra Bottles won't restore you to health after you die.
I find it best to set the extra Bottles to the Claim Check after getting Biggoron's Sword, and the Magic Beans after planting them all. If there's any items there which you feel are useless, it makes perfect sense to save Bottles over them, too. Happy Bottle-making!
