Walkthrough
When you first enter the tower, you'll come to a room full of Fire Keese. Fight them if you wish, but it's easier and less of a strain on your Life Meter to just run past them, up the stairs and through the door!
Next you'll go into combat against two Dinolfos, who are basically different versions of the Lizalfos found in some other areas. Though agile, just use Z-Targeting and your Sword to send them into oblivion. Remember to use your Shield well to block their attacks.
Head through the next door and go up the stairs, and you'll now come to a room with two Stalfos Knights. Take them out one at a time, as once one is down he's gone for good. Once both of the Stalfos have vapourised, the doors will open and flame around the chest in the centre of the room will vanish. Open this chest for the Boss Key, then go through the door and up more stairs.
Now comes the fun part: not one, but two Iron Knuckles guard this room!! Hit one of them with a weapon to get it moving, then use one of the following techniques:
  • First, wait for the IK to perform his axe attack. Then, use a Jump Attack on IK, then Backflip away from him as soon as you can. Repeat this process as many times as necessary.
  • Use repeated Lunge attacks with Biggoron's Sword, remembering to avoid the axe attack.
Once both Iron Knuckles are down, climb up the last set of stairs and you'll come to the Boss Door. Open the door to be faced with....nothing but pots. Huh?? I mean, we've just come so far through this, defeating all these hardships, and we're supposed to be facing the game's final boss and WHERE THE HELL IS GANONDORF?!?!
To find the answer, head right from the entrance and up one final set of stairs. Once you head through the room, you will find Zelda, imprisoned in her crystal in the room. Ganondorf is waiting by his throne. The Triforces of Courage and Wisdom sense each other, and a mark of the Triforce glows against the back of Link's and Zelda's hands. As the strength of these Triforces gather, Link's Life Meter is restored to full strength. And at last, the holder of the Triforce of Power turns around to face his rival.
Now Link faces his ultimate battle before...

GANONDORF: Great King of Evil
Adult Link performing horizontal Sword stroke Because of the energies given off by Ganondorf, Navi is unable to get close to him. This means that while Ganondorf is at his strongest, you won't be able to Z-Target him. However, you will be able to Z-Target Ganondorf once he falls to the ground.
Ganondorf has three means of attack: an earthquake-generating punch, a single energy ball and multiple energy balls. The earthquake punch is one of the first you'll receive: a shockwave bowls Link over and causes damage, while some of the blocks vapourise, leaving a gap leading to the pot room below. Falling down here means you have to climb back up to rejoin the battle, but also means you can shatter the pots to get power-ups. The only thing you can do against an earthquate punch is run to the corner of the room, where the ground is stable, and wait for the shockwave to pass.
The single energy ball is the most common attack, and with good reason. You can see this attack coming by Ganondorf generating bright electricity around him. When Ganondorf launches the attack, hit the ball with the Master Sword to return it. Ganondorf will hit it back to you, so you will have to hit it several times before it finally connects. Once Ganondorf is hit by his own energy, fire a Light Arrow at him.
The multiple energy balls appear as the battle progresses, and can be spotted by Ganondorf generating a black wave above himself. It can be countered in one of three ways:

  • Wait until Ganondorf fires the balls, then quickly run to another side of the room. Wait until he generates a single energy ball.
  • Use a Spin Attack to strike all of the energy balls as necessary. Ganondorf will be hit by all of them at once, and you can fire a Light Arrow at him.
  • Fire a Light Arrow at Ganondorf as he casts the spell. He'll be too busy concentrating on the spell to see the Arrow coming.
Once Ganondorf is hit by a Light Arrow, he will be overcome by its power and fall to the ground, at which point you can Z-Target him. Now run in and attack with your Sword, giving Ganondorf as many swipes as possible. Be sure, though, to get as far away from him once he starts to regain his strength, otherwise you'll be a sitting duck.
Repeat the attack process as necessary, but remember: Light Arrows burn Magic Power like it's going out of fasion. If your aim sux....eh....if the Arrows don't hit for some strange reason, you'll drain even an enhanced Magic Meter quickly. If this is the case, have plenty of Green or Blue Potions on hand.

THE ESCAPE
Upon Ganondorf's defeat, both Life and Magic Meters are restored to full strength.
Once Ganondorf has fallen beneath your blade, Zelda will be released from her imprisonment. However, don't rest for too long: with his last breath, Ganondorf will send his own castle crumbling to the ground. You have three minutes to climb back down the tower and out of the castle. Simply follow Zelda through the passages, avoiding the falling rubble as necessary. This is actually easy, but there are two rooms where you must engage hostiles.
In one room, Zelda becomes trapped within a wall of flames. You must defeat the two Stalfos Knights which appear to make the fire dissipate, and continue. Now is a good time to have Biggoron's Sword, so that you can inflict the maximum possible damage within the short times when the hostiles are vunerable. However, there's a catch: you must defeat the second Stalfos while the first is still in pieces on the floor. If not, you'll be stuck in a repeating loop, your time will run out, and you'll have to start from the top.
The second room in which you engage hostiles is towards the end, when you meet up with a ReDead. Since you can't use your ocarina to play the Sun's Song, run along the side of the bridge opposite the ReDead. This way, once you recover from his paralysing gaze, you can run straight for the exit. From there, just keep running!
