Hidden Stuff

There are many hidden grottoes and fairy fountains in Hyrule, which can serve a great purpose to the lonely traveller. It is said that the now cursed Skulltula family had an enchanted stone which could help find these hidden areas. But for those of you who do not hold this mysterious stone, here is the location of all confirmed hidden areas and secrets in Hyrule!
Just one thing: grottoes containing Pieces of Heart or Gold Skulltula are not listed here.
THE LOST WOODS
Kokiri Forest

Near the Kokiri Shop is a sign promising happiness if you leap over the stepping stones. Jump over the stepping stones without deviating as Young Link to get a blue Rupee.

Near the entrance to the Lost Woods is a Gossip Stone. Play the Song of Storms near here to reveal a hidden grotto.
The Lost Woods-
There are three rather conspicuous boulders you can find; two reveal hidden areas, another reveals a Blue Rupee.
Sacred Forest Meadow-
Near the entrance to The Lost Woods, where you fought the Wolfos, bomb the ground for a hidden grotto.

Work your way to the north of the maze. There is a ladder opposite the narrow path to the entrance of the Forest Temple. Climb up the ladder and you'll see the entrance to a Fairy Fountain.
HYRULE FIELD-
Use a Rolling Attack to hit the pine trees and Rupees or ammunition will often fall from the branches.

Along the brown dirt near the entrance to Gerudo Valley, there is a red rock. Pound it with the Hammer until it shatters and the rock will vanish for the rest of the game. You can now Bomb the circle of stones as Young or Adult Link, but make sure you have fire magic to burn the cobwebs and explore this grotto.

West from the Hyrule Town entrance is a stream seperating some land. On this land is a boulder which reveals the entrance to a Fairy Fountain when bombed.

Travel south from the entrance to The Lost Woods and you'll come to a series of pine trees. A boulder here reveals the entrance to a hidden grotto when Bombed.

Not far from the entrance to Lake Hylia is a grotto, but it isn't marked so you just jump in!
LON LON RANCH-
Mount Epona and jump over the high fence inside the corral for a blue Rupee.
HYRULE CASTLE-
Infiltrate the grounds and head for the moat. There is a tree near a corner in the moat; play the Song of Storms.

Swim through the centre of the moat to periodically gain green Rupees.
KAKARIKO VILLAGE
Village Centre-
Enter the Village from Hyrule Field. About ten paces from the tree, in the direction of the steps leading to the Death Mountain Trail. Bomb here and you'll come to a hidden grotto with two ReDeads, which when made very dead will cause a chest with 200 Rupees to appear.

Work your way to behind the Potion Shop so you can reach the Potion Lab, and there's one hidden grotto just waiting to be found!
Graveyard-
Enter the graveyard and pull aside the grave with flowers on it. There is a chest here containing either Bombs or a Hylian Shield; Bomb the wall behind the chest to open the way to a Fairy Fountain.

Go to the back of the Graveyard and then look onto the gravestones. Go to the left bank of graves and pull the second grave from the right.

Adult Link can pull over another gravestone in the left corner. It has flowers that weren't there in Young Link's era.
DEATH MOUNTAIN
Death Mountain Trail-
Near the entrance to Goron City there is a circle of stones. Play the Song of Storms here to reveal a hidden grotto with a yellow Rupee.

The narrow passage just before the above grotto has a weak wall, behind which is a chest with a purple Rupee.
Goron City-
As Young Link with Bombs or Adult Link with the Hammer, smash your way to the back of the boulder maze. Two chests with Rupees are here.

Only Adult Link with the Hammer can reach this Gold Rupee. Use the Hammer to smash your way down the left side of the boulder maze.

There's one room full of lava in Goron City. Play the Song of Time to reveal some new platforms, then Hookshot the column to reach the ledge. The grotto is now within easy reach.
Death Mountain Crater-
The ledge where the Death Mountain Trail entrance has a large boulder surrounded by stones: destroy it to gain access.

Get close to the Bolero of Fire warp point and you can look around for seemingly inaccessable ledges. Play the Scarecrow's Song and you can reach these areas.
ZORA'S DOMAIN
Zora's River-
As Young Link, swim through the water for green Rupees. Specific places yield blue or red Rupees!

Don the Iron Boots as Adult Link and explore where the Sleepless Waterfall hits the ground for plenty of cash.

Climb to the top of the highest column before you come to the bridge. There's a boulder here surrounded by stones which should be Bombed.
Zora's Domain-
On the lower level of the cave system is a large island (a Zora stands here in Young Link's era). Play the Song of Storms here to reveal a hidden grotto.
Zora's Fountain-
There's one island you can reach the top of by playing the Scarecrow's Song. What benefit this has is not known.
LAKE HYLIA-
At the smaller island, the one connected by two bridges (where Kaepora Gaebora is perched as Young Link). Pull the gravestone away to reveal a hole.
GERUDO VALLEY-
There's a silver boulder on the edge of the gorge. Jump down to it and you can lift it up with the Silver Gauntlets.

Cross the bridge and look around for a series of red rocks. Smash the rocks to reveal a chest containing a high-value Rupee.
GERUDO'S FORTRESS-
In front of the fortress is a small area sectioned off with wooden crates. Play the Song of Storms here to reveal a Fairy Fountain.

Use the Longshot to enter the cell the Gerudos throw you in (or just have the Gerudos throw you in anyway), and jump in the direction of the first entrance to the Thieves' Hideout....only land on the floor above. Go down the passages, knocking out the Gerudos if necessary, and use the Hookshot to reach the area above the cell. Use a Rolling Attack on the crate to reveal a high-value Rupee.
DESERT COLOSSUS-
At the entrance to the Spirit Temple, head south and to a dried-out waterhole. There's a rock here which can be Z-Targeted; stand here and play the Song of Storms to bring the waterhole back to life and attract a few fairies.
