Complicating the situation, Scully is forced to trust a mysterious government figure in order to rescue her partner from certain death.

When Mulder and Scully discover a little boy displaying inexplicable wounds of religious significance, they try to protect him from a killer who has already murdered twelve individuals with similar stigmatic scars. Scully's religious faith is tested as she saves the boy from the zealot killers.

Agent Mulder looks into a series of deaths in which the only common denominator is the presence of cockroaches. Further evidence mounts against the tiny creatures, revealing them to be mutated artificial intelligence "bugs" that Mulder suspects were remnants of an alien visit.

Agents Mulder and Scully join Mulder's former mentor on a case involving a serial killer who claims to be possessed by a demonic force. When the murders continue after the killer is apprehended, the list of suspects grows to include Agent Mulder himself.

A French vessel's salvage operation in the Pacific leads to the discovery of a strange oil-like alien creature. After the crew is found dead from radiation exposure, Mulder and Scully's investigation leads to the discovery of a 50-year old secret - the existence of an alien vessel sunk during World War II. In Washington, meanwhile, Skinner is gunned down for refusing to close the investigation into the death of Scully's sister.
