Both are really agressive and impressive in the battlefield (you gotta admit they're a nice combo--villains usually get fizzled when they're around ^_-). You gotta love their cross-me-cross-trouble attitude, ne?
True, Rowena Lim's (webmistress of SM CyberCity) reliable power chart proved Jupiter's attack power stronger than Mars. But Mars' potential power is not to be underestimated. It was clearly seen even in the earliest times that her power is strong as well (after all, she did kill two youmas in their final battle in the first season). Besides, in Hitoshi Doi's ever-reliable episode summaries, Sailorpluto stated that their job was impossible for the inner senshi, "...even for Venus and Mars." The phrase indicates Pluto's opinion of the most powerful and/or skilled among the inner senshi.
And now, given this opportunity to speak about their friendship as well, let me (you know, so that I could convince certain people out there to stop their nonsense/arguments about who's the most powerful). First of all, I admit that they had their share of arguments and disagreements. While Mako-chan saw Usagi fit to be the leader, Rei-chan did not. Rei-chan may even have thought Mako-chan to be arrogant, reading the expression on her face when Mako-chan said things would be easier with herself around. But in my honest opinion, I think I like their friendship the most. If you have ever noticed, Mako-chan and Rei-chan rarely pair up together during their regular outings and activities. Mako-chan partnered most of the times with Minako or Ami and sometimes even Usagi. But during the most disturbing moments Rei had, the perceptive Mako-chan was there for her, even when everyone else was oblivious. Remember the time when Prince Endymion's and Princess Serenity's true identities were revealed? And then they found out that it was Usagi who was meant for Mamo-chan after all? It was as if Rei-chan quietly slipped away, never mentioning the issue, and accepted the truth. In all her quietness, Mako-chan still sensed her sadness. She asked Rei if she was alright, while the others weren't even aware of Rei's true feelings. Then another time came; Rei-chan had dreams about chaos and destruction, stone people crumbling away. She was confused of course, and frightened, too. Her friends mistook her strange behavior for thinking about Yuuichirou. But Mako-chan knew better, and waited until Rei-chan was alone to ask her what was truly wrong. It was always she who sensed Rei-chan's feelings, and it was she among all others who had genuine concern on Rei-chan's part.
