Keep in mind that the flight over to Japan is VERY long and tiring and upon arrival in Japan, domestic travel is EXTREMELY expensive. Watch out for peak travel periods, the end of the year, August, and "Golden Week" (the first week of May) are usually jammed with passengers and prices are double or worse! Important note: while there, NEVER SURRENDER YOUR PASSPORT TO ANYONE except the legal government authorities. Many people have been blackmailed to stay in their jobs by shady types who took them "for safekeeping". If anyone else asks for your passport, say that it's not your property to give them--it's your government's (which it is).

When you are traveling in Japan, trains are the best means of transportation to get around. This is true for city sub-way transportation as well. Japanese trains are very reliable and punctual.
Taking trains though is quite expensive, but there is a very good offer for tourists, which is the Japan Rail Pass . It can be used on most of the JR rail service as well as the high speed Shinkansen (bullet train). The pass has to be bought outside of Japan and is available for one, two, or three weeks (one week is about $300). Japanese citizens who live outside of Japan can also purchase the Japan Rail Pass.
